MarginNote 4 is a comprehensive study application designed for deep readers who need to synthesize information from complex documents. The core architecture, called Card Axis, allows users to extract excerpts from PDFs or EPUBs that simultaneously appear as highlights in the document, nodes in a mind map, and items in a flashcard deck. This eliminates the need to switch between separate reading, note-taking, and memorization tools.

The app supports a wide range of media formats including PDF, EPUB, video, and audio files. Users can import content directly from Zotero, cloud drives, or USB connections. Key traditional features include Fast OCR, dual-document comparison, concept maps, handwriting layers with Apple Pencil support, and FSRS-based spaced repetition scheduling to optimize long-term memory retention.

In version 4.2 and later, AI capabilities were introduced to assist rather than replace user thinking. These include AI book breakdowns, OCR templates, translation, Q&A generation, and flashcard creation. A notable addition is support for Apple Intelligence (iOS 26+), which enables on-device processing for Recall Mode hints using Apple Foundation Models. This ensures data privacy by keeping notes local and functioning offline without network calls or credit usage. The “MarginNote Agent” lab feature uses AI to organize long documents into structured mind maps chapter by chapter.

MarginNote 4 syncs Study Sets, notes, and review progress via iCloud across iPhone, iPad, and Mac under a single Apple ID. It targets students in medical, law, and graduate programs, as well as researchers and language learners who require rigorous document analysis and retention strategies.

AI Extract Questions - After AI Extract Questions is complete, use “AI Read-Through & Re-Breakdown” on chapters with unsatisfactory splitting. AI re-evaluates question or content-unit boundaries and rebuilds the cards from the original text. - Improved recognition of specially formatted documents, reducing separated choices, merged questions, and missed questions. Message Center - Added an in-app Message Center for official messages and product updates. Study Set Management & Backup - Added “Organize by Source Path” for study set documents, with collapsible hierarchies for local files, iCloud Drive, and external folders. - Missing source documents can now be re-linked. - Added duplicate card detection and repair for study sets. A protective backup is created before repairs are applied. - Study set backups can be exported without version history, with the five most recent versions, or with all versions. MarginNote Agent AI Breakdown (Lab) - MarginNote Agent organizes long documents chapter by chapter into structured mind maps. It supports General Breakdown, Original Book Structure, Key-Point Q&A, and Terminology Dictionary tasks. - Review and refine results chapter by chapter, and view or restore previous chapter versions. - Supports automatically applying card color styles. - MarginNote Agent uses MarginNote’s built-in AI service. Running tasks consumes MarginNote credits. - To use this feature, enable MarginNote Agent in Settings > Lab.
